Pokémon are the ones doing the fighting; train them to rely on orders, and it can seriously slow their battle skills and make them too reliant on their trainers. And, let's face it, we all have our slip ups. I'd like my team to be able to make their own snap decisions even when I freeze up in a fight. I know this from personal experience, since we got our butts kicked by a trainer who let his team call the shots back when I was still a rookie trainer.
But I hear you on trust issues. I definitely wouldn't let my Garchomp or Aerodactyl anywhere near newborn Pokémon for a training session. I know Quake would rather beat a baby into the ground than help it.
